What program you use to manage the DAT?

I wanted to use the RomCenter, but he does not accept XML file, only DAT file.

Use ClrMAMEPro or RomVault.

Personally I like CMPro better, but all have pros and cons.

The Yori Yoshizuki converts the XML to DAT for me, but I think it did not work, some errors appeared when I opened the DAT in RomCenter.

I think the RomCenter does not accept subfolders.

Missing these game for me:

Road Blaster MSU-1 hack v0.1beta [Matthias 'd4s' Nagler]

The RomCenter put all the game files in a single folder.

The RomVault does not work, when I load the XML, appears have 0 and 0 missing!

The ClrMamePro I did not understand how it works.

RomVault has not yet adopted clrmamepro's transition to using <machine tags instead of the classic <game tags. It's easy to search+replace these in any text editor to make them useable in RomVault.

I'm beginning to understand the ClrMamePro.
I do not need to use the "Rebuilder", just use the "Scanner" with all the "Check" and "Fix" selected.

How do I generate the DAT file with missing files in ClrMamePro?

right mouse lcik on scanner window -> save -> fixdat -> All set issues.

Also, if you checked all fix boxes, try rebuilding your cmpro backup folder as well,
sometimes stuff is left behind there.

Similar to what RATMNL suggested, Right Click in this same scanner window > Save > tick both 'Autosave....' / 'Autodelete....'.
Every time you now scan with this or updated dats, a fix_dat will automatically be created in the 'fixdats' sub-folder of your clrmamepro install. It will also be automatically deleted when the collection/dat is complete.

Added:
Top Gear (USA) (MSU-1) [Hack by Kurrono v1.0] (includes a selfmade 0.94 manifest)

So for the time being stick with 0.94 until I figure out what to change to make them work.

Added to link in my signature.
Teenage Mutant Ninja Turtles IV - Turtles in Time (USA) (MSU-1) [Hack by DarkShock v1.0]

The emulator patched version is not included as it seems to be broken, the resulting sfc rom file is only 32kb when it should be 1mb.

Updated:
Mega Man X3 (USA) (MSU-1) [Hack by DarkShock v1.0.1]
